چکیده

As was the case with RNA folding, the goal is to determine the three-dimensional structure of a protein based on its amino acid sequence. There is a strong belief that the amino acid sequence completely and uniquely determines the folding. This is reinforced by the following experiment: Unfold a protein (by exerting a certain temperature) and then release it such that no other substances are present. The protein immediately folds back to the three-dimensional structure it had before, thus called its native structure. The folding process takes less than a second. Therefore, it appears that all information necessary for the protein to achieve its native structure is contained in the amino acid sequence (this is not true for all proteins because there are some that need auxiliary molecules to fold). Before discussing the protein folding prediction, we describe the main components of the protein three-dimensional structure, known as protein secondary structures. These are α-helices, β-sheets, and loops.

Folding Pathways of a Knotted Protein with a Realistic Atomistic Force Field

We report on atomistic simulation of the folding of a natively-knotted protein, MJ0366, based on a realistic force field. To the best of our knowledge this is the first reported effort where a realistic force field is used to investigate the folding pathways of a protein with complex native topology. By using the dominant-reaction pathway scheme we collected about 30 successful folding trajecto...

Protein Stability, Folding, Disaggregation and Etiology of Conformational Malfunctions

Estimation of protein stability is important for many reasons: first providing an understanding of the basic thermodynamics of the process of folding, protein engineering, and protein stability plays important role in biotechnology especially in food and protein drug design. Today, proteins are used in many branches, including industrial processes, pharmaceutical industry, and medical fields. A...

Protein Fold Recognition Algorithms-A General Survey

Protein folding is considered as a significant confrontation in biological and protein research. This confrontation is interrelated to the fact that the conventional computational approaches are not potent enough to search for the appropriate structure in the large conformational space of protein. This insufficiency of the computational methods is a major hindrance in facing the protein folding...

Computational studies of protein folding

These polymers, comprised of 20 naturally occurring amino acids, fold to a unique, biologically active conformation called the native state. Various genome-sequencing projects now list the parts of such protein sequences in a given organism, but unfortunately, this list is of little utility; the real need is to identify the functions of all these proteins, which range from molecular to physiolo...

The protein threading problem with sequence amino acid interaction preferences is NP-complete.

In recent protein structure prediction research there has been a great deal of interest in using amino acid interaction preferences (e.g. contact potentials or potentials of mean force) to align ('thread') a protein sequence to a known structural motif. An important open question is whether a polynomial time algorithm for finding the globally optimal threading is possible. We identify the two c...
